When you suddenly face that kind of problem in Adobe Illustrator - trynig to perfectly merge or just put vector or raster objects maximaly near by, attached to each other & there is a small distanse or they are lay on each other too much - Just close the file & open it again or copy it to a new tab - usually that action solving the problem.
